The companies owned by members of Benfica's board owed more than a billion to one bank that had to be closed.

It's not just a problem of Benfica, all 3 big teams in Portugal had a big help from the government, it's just that Benfica is the one that has more supporters to the point that one member of the government supposedly said that Benfica shouldn't be punished (the government requires all ultras to be registered but Benfica refuses to register their group) because more than 50% of the population supports them.
It might just be a coincidence but for 3 seasons the league decided to draw the referees instead of nominating them directly.
In those 3 seasons, Sporting won 2 leagues and Boavista 1.
After that they moved to nominations and only Benfica and Porto won the league for the past 18 years.
It's a bit curious, isn't it?
