Part way through the show, the creator saw fan-created content and how it was embracing what were intentionally terrible character traits and then fetishizing them. He made the ending to the original series such that it would intentionally disgust those fans and hopefully drive them off his show.
It only made them even bigger and more disgusting fans. The series creator continued this with every version or continuation of Evangelion. He actively hates the show's fans (or most of them, anyway).

The animation in EoE is incredible though.
It's probably Asuka died and Shinji is having a mental shutdown/break about it. Basically, think of the worst and most traumatic interpretation and that is probably the answer.
If you came away from watching that series thinking Shinji is impotent, Asuka is batshit insane, and everything about Rei is creepy, you understood the show.

I watched it again last year and I was struck by how much I didn't get what the show was saying when I was in middle school.
It's a very good message for young adults but the way the show communicates it is very convoluted and requires thinking that's too nuanced for it's intended audience

I mean they were behind deadline during the whole thing... and had budget problems as well. He switched up the entire series because of a book he read too supposedly..
Love NGE. It's brilliant. Love everything about it. Have rewatched a few times. Own 2 copies of the series.

So basically by the end of EoE, Shinji became god and instead of going through with Human Instrumentality/Third Impact, he decided to say fuck it and finally sort of kinda manned up a little bit. I gotta say, I really enjoyed it the second go around because after being left dumbfounded the first time I went back and rewatched and read about NGE. Doing so, really made me appreciate the series a lot more than I did went I first tore through it, I guess binging the 20+ episodes hindered my comprehension because most of stuff about Adam, Lilith and most of the lore flew over my head.
That isn't to say that there stil aren't a few things I'm left feeling fuzzy about. The thing with choking Asuka at the end is still a bit more confusing. Was he doing that to make sure that she actually existed and prove that humanity wasn't one consciousness? How does that relate to God-Shinji choking Asuke the first time when he was in that sort of dream state?
Where did those bandages come from? Did those just form when Asuka formed herself back from the LCL to deal with how badly she got REKT by those Evas?
I guess there are a few things up for interpretation but overall NGE+EoE was a great watch. I can see why it's so highly regarded, even with all the weird stuff(the best anime are weird tho).
Just as enthralling as the plot in EoE, the art and animation in the film is MASTERFUL, not an ugly frame spotted in the one hour and 26 minute run time. Beautifully painted backgrounds, ridiculously detailed character animation, choreography, etc etc. The attack on NERV? UGH, the Asuka vs 9 Eva fight? JESUS, the whole Third Impact stuff? ALLAH. The talent and skill involved in that production is damn near frightening to be honest. Few screenshots I took.
It's pretty rare that a series or show gets me wanting to read up on theories and analysis(analysi?) but NGE has pulled it off. Currently combing through the Wiki and I'm definitely going to check out some of the fan theories.

I think Misato was the only character I felt bad for by the end of it all. I'm sure I'll remember something that makes her awful and irredeemable or whatever but nothing super awful is coming to mind.

I remember her catching Kaji and figuring out that he was a double(triple?!) agent. I don't recall her leaking any info about NERV to him. He was the one who gave her all the info on what NERV was actually doing with SEELE.
Also, after rewatching stuff. I don't get the Shinji complaints. He's criticized for being an emo anime sad boy who never grows a backbone but his actual character flaw is that he can't stop obeying orders and do things on his own accord. He can only feel validation through others rather than having his own resolve. He quits piloting Evas twice only to end up saving everybody's butts both times. He's the best pilot and is always the one saving the day. Did you guys want him to turn into Goku or a shonen character? That doesn't make any sense.
NGE from the beginning presented itself as a deconstruction of traditional shonen/mech anime and super artsy.
Shinji was fucked up from the beginning and by the end of it all is slightly less fucked up or at least knows why he's fucked up and knows what the path to being better is and is prepared to walk it.
